# CDD profile-HMM database

This is a custom HMMER profile database constructed from the individual
multiple-sequence alignments distributed with the NCBI Conserved Domain
Database (CDD).

## Contents

- `cdd.hmm`: combined HMMER3 profile database
- `cdd.hmm.h3f`, `cdd.hmm.h3i`, `cdd.hmm.h3m`, `cdd.hmm.h3p`:
  files generated with HMMER `hmmpress`
- `cdd_metadata.tsv`: accession-level CDD descriptions and identifiers
- `SHA256SUMS`: SHA-256 checksums

## Model construction

Each CDD FASTA alignment was converted independently with HMMER `hmmbuild`.
The resulting models were combined in accession-sorted order and pressed
with HMMER 3.3.2.

The model `pfam07590` was excluded because it had no corresponding record
in the supplied `cddid_all.tbl` metadata table.

## Model count

67,333 profile HMMs.

## Naming

The HMM `NAME` and `ACC` fields contain the CDD accession. The `DESC` field
combines the CDD short name and description where available.

## Release label

`custom_2026_08` denotes a custom HMM build prepared in August 2026. It
should not be interpreted as an official NCBI HMM release.
